Depends on the target and the intended effect.

Kick to the thigh or shin is usually done with the shin. it's safer.

Kick to the abdomen ball of the foot

Kick to the neck, shin or instep depending on the purpose of the kick

kick the the jaw, or other bony surface, Ball of foot with Retraction to prevent damage to the fragile bones in the foot.

Usually Toes pointed (instep kick) is used in sparring to reduce damage by increasing surface area of the strike or to cover an area to stun a nerve.

Combat you should probably limit yourself to using the shin or ball of the foot.

You can run with broken toes, but running with a broken instep or ankle is a totally different story. And if you break your shin throwing a kick, you either need to learn to target better or drink more milk.
