Taking Muay Thai and JKD classes at the same time...good or bad idea?

I would encourage it. The entire concept of JKD is to not limit yourself. The question is what is your aim?
Option 1. You can be a JKD student who takes Muay Thai. This means you learn Muay Thai, and you can do Muay Thai, but you're not afraid to break away from it. If something from Muay Thai is not the most effective means of dealing with a situation, then you don't use it. This is not to say, "I'm learning Muay Thai and only paying attention to the kicks." If you take Muay Thai, then while you are in that class, you are pure Muay Thai. Otherwise, you learn nothing. But when you are outside of class, do not be restricted.
Option 2. You can be a Muay Thai student who takes JKD. If this is what you would rather do, then just do Muay Thai and forget JKD. JKD is not a side dish. JKD is the plate itself. You can fit as much Muay Thai on the plate as you want, but it is still only a part of the plate. If you consider it an afterthought, then nothing is gained and you're better off not bothering.
I would definitely encourage taking them simultaneously, just keep context in mind.
