Well from a Defensive Tactics point of view you would use what's called a diagonal kick. It's pretty much a roundhouse kick but you use the ball of your foot. And you keep it below the waist, more so the legs and knee. It's a hard kick to master.
Personally I like low leg sweeps or a good old side kick to the knee. Otherwise I use my arms.

my toes just dont come back, i cant pull them back far enough for a decent roundhouse with them, i can only just form a decent front kick, so its always instep and shin for me

The toe can actually be quite horrible. I was doing some pad work with a guy must've been 6'2", and he had abnormally long toes. He ended up coming around the pad and hitting my forearm with his big toe, I told him not to worry, I'd be alright.
Next day I had a welt and a bruise the size of both my thumbs, wonder what it would be like if he meant to hit with the toe?

Kicking with the ball of the foot.
Kicking with the ball of the foot does more damage, since it is a harder tool. Its like a hammer. Good targets - side of the knee, inside the thigh, rib cage, solar plexus.
Kicking with the instep is slightly faster - more like a whip. This is a good one to kick the head; not really a knockout kick but it'll stun. I've got a video of myself from a tournament where using this one bought me the time to throw a good strike and knock the guy off his feet (yes its in VHS

Kicks with the shin.
Like a baseball bat - great all around kick cause it damages what it hits, unless you hit someones extended knee or elbow. First time I sparred with leg kicks, I could hardly walk the next day...

banging sand filled pads with thai kicks is fun!!

the only time i am going to kick with the instep is when i am sparring i want that snap sound on their chest guard so that is what i use, also because hitting with the instep makes you kicks faster in sparring. If i want to hurt some 1 a cut kick with my shin to thier thigh is always a good way to hurt some 1. Shin = power instep = precision

First, the mechanics behind throwing a RH kick shin first vs ball first is very different. You cannot use the mechanics of the Thai style kick and connect ball first. Meaning there's a different level of force behind the kicks before contact is ever made.
Second, the shin isn't the large fat contact area you seem to think it is. The ball of the foot is a pretty wide compared to the shin. So the shin is more of a "slash," the ball of the foot is more of a "stab."
Third, from a medical/biological standpoint, I'm fairly certain there'd be some other variables to consider as well.

GranFire, you do bring up a good point, as Thai boxers strike with the ball of the foot...for their front kicks.
And yes...I've noticed that it can hurt...alot.
But for the angle that the Thais use on their roundhouse kicks, I think the shin works better. Often they come up...sort of like a knife slicing upwards into the ribs. When it hits, it causes massive shattering all along the ribs...at least that's the intended effect.
And against the head, I think I'd prefer the shin as well...the head is a very hard target.
Now, when throwing the front kick, due to the angle of the strike, the ball of the foot is ideal. Even better, it's used against fairly soft, flexible bones(the lower ribs), or the soft organs in the abdomen.

In regardin about the thai round kick and the tkd round kick
just learn to kick both u dont wanna limit urself. it also depends on the person likes to. and the situation. and also some ppl cant pull back there toes aswell as others to use the ball of the foot. so then the shin kick would be suitable for them.. but ive seen some freaky ppl that have freaky feet that pull the toes back. way to far. showin there ball of the foot. like if its there cock.
